I like to carry a spare car key with me when I travel on long road trips. I carry it in my pocket at all times, while always using the primary key. Now that I have key fobs, what is the best way to do this? What are the implications of having both key fobs with me when I enter the car?

None that I know of. I drove around for the first few days after purchase with both fobs in the car because I was too lazy to take the spare out to give to my wife.

Any customization settings it enforces are determined by either the one you used to unlock the driver's door or the driver's seat position you push. It may use whichever one it feels like to start the car but that doesn't really effect anything operationally or otherwise that I'm aware of.

Something else to test ... Will pressing the unlock button on the key fob before entry or pressing the #1 seat button force driver #1 customizations to be used?

THe door opens twice?? just kidding. :D
Just be sure to take both FOBS with you when you leave the car as you had described.

Hi! I keep one fob wrapped in foil under a floormat. If I take a walk and lose the Fob in my pocket somewhere, I had a spare valet key made, cut off the top (to fit in my wallet) allowing enough for me to turn the key in the door lock and get in the vehicle.

My solution was also to wrap the 2nd key fob in foil, which blocks the NFC. Then, when I am traveling on a long trip, I just manage this spare just as I did with my spare key in the past ...
